Hi,
No it is not that normal for the pads or caliper to rattle with a drilled disc. I have had a drilled disc in the back (and front) of my SR since 1981 and never noticed a problem.
However! having said that, the std yamaha calipers can rattle on their mounts, if they have a lot of wear or if the spacer/packing shims are not fitted. You can also suffer a similar problem if the spacer/shims for the pads are worn or missing.
Your rattle might be caused by the edges of the holes in the drilled disc "catching" the pads and causing the either the pads or caliper to rattle. Check for any movement/wear between the caliper and its mounting bracket and that all the spacers/shims are present and not worn.
