Yamaha seems to have brought it out (belatedly?) as a special "anniversary" model, but what strikes me is not just all the cool little red circles that show places where improvements have been made, but the rise in price.
The non-anniversary 2008 models were advertised at around 469,000 Yen. With this one the price has suddenly jumped up to 609,000. Pretty steep rise for no-inflation Japan.
Maybe the price increase is to emphasize the unique historic value of this particular model -- sort of like a commemorative coin. Does anyone remember the Triumph Jubilee?
Or it might be a test to see what the market will bear. At some point, if they keep raising the price and enough buyers are willing to pony up, maybe Yamaha will figure it's worthwhile to invest in some little red circles to bring the bikes up to export emission standards and market them abroad.
You can be sure what Deus sells SR-400s for must have knocked the socks off the Yamaha marketing division.

The price increase must be for polishing all the bits and pieces but it's still only got one brake disc.

Stevec5000 — I take it you looked at the movie on the site of polishing one of the cases. Can you imagine doing that all day? Hope they let him at least have an iPod.
(Click on scm's link above. Click on the SR "izmu" link two above the red circled "anniversary" link on the left. Click on the photo of a case cover, keep clicking forward on the red arrow upper right until you come to "movie," also in red.) That would certainly qualify as one of the most boring jobs in the world.
Also hit the movie of a rear fender being made. The Yamaha Parts dealer here gets $330 for one of those fenders, and two guys seem to turn them out fast.

The fender movie is pretty interesting. I work in a shop that makes and services dies and molds for a large air and oil filter manufacturer. Occasionally I get to go over to the plant to pick up dies and get to see them in action on the presses. I don't think they would ever let two people work on one press like that. Seems pretty dangerous to me. One guy pushes the button when the other guy's hand is in there, and his hand is gone.
The new SR does look amazing though. Too bad they don't import them here!
